Tobias despised magic and taught Severus religion instead. He would take him to the local church and tell him stories of saints and angels. He told Severus of hell and that he would burn for sinning, for magic, for everything that made him him.
Tobias' teachings shaped who Severus became.
So when Harry looked at him with eyes filled with something other than hatred, Severus hid. He didn't want to burn in a Muggle hell for sodomy or fall from the Lord's grace because of Harry Potter.
But Harry's kisses and shy caresses showed him the magic in the fall.
